The point is, Heihachi wanted to be a more powerful being than he already was, so he had to access the devil gene of Kazuya or Jin. If you re-watch Heihachi's ending, you will understand perfectly why this game is darker. Murder had not been a big subject discussed in Tekken up to this point, or in the future that much. It explains how Heihachi had killed his son, Kazuya, 20 years ago. Heihachi: His story is more dark than ever, in that it explains how he, and his researchers, have gathered blood and tissue samples from Ogre.
If you'd like further reasons why the game is the darkest in the series, please ask. Some of the endings were more of showing the light in the darkness.
However, that doesn't mean that every ending was dark, because they weren't. The overall atmosphere of the game was done in a darker tone, that much is obvious. Then, the main story further gives us information on the Devil Gene, which was pretty dark for the series. The picture of Kazuya being thrown into the mouth of a volcano freaked me the fuck out when I seen it for the first time. You then get into the prologues, and boy, it shows a darker side, to the series. First thing that hits you when you start the game is the background music for the prologues of the characters: Fetus, a very creepy song. I naturally thought that Tekken 4 was a dark game from the time I played it at 6 years old for the first time (Got the game 2002 Christmas :p), and even now, I believe the game is darker.
